I also think adding custom javascript would be useful.

The best position would be in Administrator Panel->Theme->Custom CSS, here also insert a Custom Script section.

Maybe 4 code fields:
– Custom Script at the bottom of the page
– Custom Script before /head
– Custom Script after body
– Custom Script begore /body
